Beampipe place vacuum

Wouter Deconinck requested to merge beampipe-place-vacuum into master

This places the vacuum inside the beampipe. Also cleans up the code so both upstream and downstream use the same function.

The approach of subtracting the vacuum from the matter didn't work, but we can subtract the matter from the vacuum.
